I feel i went a little off topic but id be willing to bet it was isaac himself who did it, an omnipitent force by the marker, or all that was open already but his dementia made it seem closed like the previous user said. Then once the marker was back it made nichole happy i suppose. So it could be that all the stuff was activated already or whatever but i feel it was isaac who did it himself but the marker was using nichole as a way to entice him into helping, mainly with "make us whole" and getting the marker back to the planet. In the first game i believe the red marker was using isaac as a pawn to help get the marker back to the planet to bring the hive mind to life again or finish constructing it from the gore but was also still prone to the suicidal tendencies. Take one of the beginning button smashing sequences from DS2 when nichole is strying to shove a syringe in isaacs eye but it cuts away and its him about to stab himself.
